Green Tortoise Hostel San Francisco

It's not cheap for a hostel but everything in San Francisco is expensive so this gives you a good deal. It is very clean and well organized and staff is helpful. I would say it is worth the price and you won't find much cheaper anyways unless it is outside the centre or in a very dodgy area.
